Would you consider a look at Sanibel/Captiva adding to their experience. It is a little awkward to get to but a car drive tour with excellent viewing of mud flat birds. The Ding Darling NWR would be after Venice Rookery and before Naples.
I echo the call to stay off Alligator Alley as Tamiami is more scenic. Just watch the traffic as the road is narrow and if you are going to stop to view pull way off the road.
Shark Valley is okay but the tram takes time and you can't control what you want to do. I would skip it in favor of going to the east side park entrance.
When I take guests and we enter at 7:00 in the morning we are generally done by 2-3. So, if a light cruise to the keys in in question or one boat tour at Flamingo plan on staying at Homestead. The Hampton Inn is our choice. And the Mutineer restaurant is across the street. Sonny's Bar-b-Que is just a few blocks away and the Golden Corral is closer (if you don't mind eating with the hoi poloi) It is "all you can eat special" and worth the money, and clean, and good recipes but the "crowd" can be intimidating. Just go off hours not at 8-12-5.
Robert-Is-Here is a must see. All pan-caribbean fruits are available and some are quite exotic and tasty. The shakes and key lime pie will just render you catatonic...in about 30 seconds!
Get out your google map or travelers map and start measuring. If you will be over-nighting in Homestead more material to follow.
